wish of those help I've managed to get it working by feeding the sudo password via --STDIN to the Shell Script's full path using the following:

it fixes the issue To pass values from java program that executes script to the script use command line arguments. If you want to send information back from script to java program print the value in script, read the script's STDOUT in java program and parse it.
You really almost there. Now you are reading the script output (into while loop) but you are just printing it. Parse the output and do what you need with it.

I wish this help you I say phpseclib. Personally, I think you get better support with phpseclib and that the API is better but there are less subjective reasons too:
More portable.

it helps some times You're using the slowest possible mode of phpseclib, so that's not going to help. But, that said...
Try the latest git version. In particular, this commit should result in a slight speedup:

around this issue You've provided 4x different code snippets and it's not immediately obvious which one you used to produce your log file.
In lieu of knowing that I'd say do something like this:

it should still fix some issue If sudo passwd root requires a tty try read() / write() in phpseclib. eg.
