I wish did fix the issue. I was able to reproduce this on CentOS 6.9. Unfortunately, the official Upstream Vendor response to having a reasonable config.site installed is CLOSED WONTFIX. I also was able to reproduce this on CentOS 7.4.
config.site is the usual way this works on most distros. They do provide suggestions for a workaround: Basically backport whatever Fedora's config.site does.

fixed the issue. Will look into that further That's not how it's supposed to work. It's not the kernel type that should determine where your libraries go, but the library types themselves - 64-bit .so's go to /usr/lib64, 32-bit to /usr/lib.
You can't have one RPM contain both architectures, the result should be 2 different RPMs, and if I am not mistaken RPM macros should resolve this for you if you use %_libdir.

The short version is that using triplets is a more general solution that allows things like multiple ABI's (such as x86 and x32, as Basile mentioned in a comment), emulators, cross-compilers and such without having to resort to various tricks.

it fixes the issue I met the same problem on Fedora 20 with Qt5 from repo. I updated libxkbcommon it solved this. Try to update libxkbcommon.

To fix the issue you can do
Unless you have a typo, it looks like the 40_custom file is in the wrong directory. it should be located at /etc/grub.d/40_custom, notice the .d.
